Does anyone know why when I go to auto play I only ever get paired with another person, usually at the end of the game?

I have a lot of success starting a mission and hanging out in my ship for a min. People usually pop in. If that fails, I SOS as soon as I drop into a planet.

You mean just start and don't deploy until someone randomly pops up?

Yeah, I select a mission and instead of immediately getting in my hellpod, I'll check the my load out, or my requisitions. Usually someone will end up joining within a minute. Lots of times I've gotten full 4 player teams that way
