All the Disney games were tight. Aladdin, Lion King, Mickey's Magical Quest (well, that one isn't specifically about a movie), etc.

I enjoyed Batman Returns. It's nothing more than a Final Fight clone with a licensed property slapped on it, but hey, I liked Final Fight.
Riddick Escape from Butcher Bay
It was crazy that they got that to run on a SNES.
That was way better than anyone was expecting I think. That was a great use of a film license.
Lion King is way up there. It's hard, but the gameplay and music were great.
Aladdin is right up there, too
Home Alone 2
Disney's Aladdin
TMNT Turtles in Time
Stargate
All equally good to me.
I have a copy of Stargate on the Gameboy. Great game.
Not super Nintendo, but in my opinion the best game based on a movie for any console is probably GoldenEye: 007 on n64
Not the best, but one I liked that is easy to overlook -- The Mask
Play it with save states though, doesn't have save/continue
The best game based on a movie is Alien 3 for MegaDrive.
I would propose Jurassic Park: Rampage Edition, its more of a Jurassic Park inspired kill frenzy than a coherent game but I had a lot of fun with it.
The mega drive version had such dope music. Fantastic game that scared the shit out of me as a child.
Game over, man. Game over!
